It's the first Spiritual Stone that Link earns from the Great Deku Tree after defeating Gohma in Ocarina of Time. During the events of the game, Link must use the Song of Time in conjunction with the Spiritual Stones to open the Door of Time. After this happens, the stones (including the Kokiri's Emerald) rest on the altar in the Temple of Time near the now-opened Door of Time.
