Magic Beans, first appearing in Ocarina of Time, are useful items which allow Link to find shortcuts and even Pieces of Heart. They can only be planted in soft soil locations.

Ocarina of Time

The Magic Beans in Ocarina of Time can only be bought from the Bean Seller which raises the price 10 Rupees whenever he sells some. There are only ten Magic Beans available in this game. The plants the Beans create are used to find Pieces of Heart and shortcuts.

Majora's Mask

In Majora's Mask Magic Beans can be bought from not one, but two people: the Bean Seller from Ocarina of Time, and a Business Scrub. They cost a lot less than the ones in Ocarina of Time. These ones can be used to find secrets and even can be used to complete the Swamp Spider House.
