In this game, Zelda is not a princess, but a normal girl who is a student at the Knight Academy along with Link, the headmaster of which is her father Gaepora. She is Link's closest friend and rides around on a Blue Loftwing. After she is chosen to act as the goddess in the Ceremony of the Goddess for the winner of the Wing Ceremony, an annual race in which Link is competing for the right to become a senior in the academy, she helps Link locate his Crimson Loftwing, hidden by his rival and her stalker, Groose. After Link wins the race, Zelda joyfully jumps off Skyloft for Link and his bird to catch her, and then they go to the top of the statue to continue on with the ceremony. Zelda hands him the Sailcloth, a legendary parachute used as the prize for that year's race. She then pushes Link off the statue and tells him to land on the circle in the ground with his new sailcloth. After that, Zelda asks Link out on a date in the sky. While flying, a black tornado appears out of nowhere and sucks Zelda in while it throws Link off his bird unconscious.
After waking in the Sealed Grounds, she is found by an old woman, who tells her that she is the literal reincarnation of the goddess Hylia, as part of a plan to permanently destroy the demonic Demise who Hylia was fatally wounded in the sealing of. The old woman sends her to two springs - the Skyview Spring and the Earth Spring - to purify herself and recover the memories of a past life. She finds the first behind the Skyview Temple and prays there with little difficulty; but is waylaid by a group of bokoblins outside the Earth Temple, and is only saved by the intervention of Impa, a Sheikah servant of the goddess. After praying in the spring, she is stopped by going to the late-arriving Link by Impa, who pushes her onward through a portal to Lanayru Desert.
Zelda and Impa go through the desert into the Temple of Time, and Impa destroys the entrance to delay the enemy. Zelda plays her harp to activate the Gate of Time leading to the past. As soon as it opens, Zelda sees Link come in through the side entrance of the temple, but Ghirahim breaks through the blocked entrance Impa created, and blocks Link from getting closer to Zelda with magical fire. While Impa and Ghirahim fight, Zelda sends the Goddess Harp to Link and tells him that he will need it. Link manages to delay Ghirahim while Impa and Zelda escape through the Gate. Zelda promises Link that they will see each other again before Impa pulls her through the Gate of Time, dropping a magical bomb to destroy it behind them.
In the Temple of Hylia of the past, Zelda's full memories of her time as Hylia are restored, and when Link arrives, she tells him of Hylia's plans, guilty over her past self's plans involving using him as a weapon rather than a person. After blessing the Master Sword, upgrading it to the True Master Sword, she seals herself away - partly as penance, partly to keep Demise's monstrous form, The Imprisoned, sealed until the present day. As the seal forms, she asks him to wake her up when the seal is broken and Demise is gone.
When Link uses the Triforce to kill The Imprisoned by dropping the Isle of the Goddess on him, Zelda awakens in the present day. However, the joyful reunion is interrupted by Ghirahim, who knocks her out and takes her through the Gate of Time to the past, hoping to use her divine soul to alter history and restore Demise. While Link follows, defeating Ghirahim's horde and ultimately Ghirahim himself, he is too late to stop the ceremony from succeeding and reviving Demise with Zelda's soul. Hoping to restore her, he challenges Demise and beats him in a dimension of the latter's creation, freeing Zelda's soul to return to her; but not before the dying Demise curses "those who share the blood of the goddess and the spirit of the hero" to eternally fight an incarnation of Demise's hatred.
The | The restored Zelda begs Impa to come back to the present day with them, but the latter tells her the past is her native time, but promises they will see one another again. Zelda gives her one of her bracelets as a keepsake, but when they travel to the present day for the final time, they see the old woman wearing the bracelet, revealing her to be an aged Impa. After one final talk with Zelda, the old woman passes. Later, while Link and Zelda stand on the Statue of the Goddess alone with the Triforce, she says that she wants to stay and live in the land below.
