Once you find the shrine, head outside and stand on the cliff looking out. Look down and slightly to your left and you will notice a small island. Step on the stump and interact with the light in midair for your seed.  
Step on the stump (found on a small island below the main island) and quickly jump off the edge to catch the light.
Note: this is not above in the water, it's below.
