Link gets the Ocarina of Time back and uses the Song of Time to transport him and Tatl back to the beginning of the dawn of the first day. The Happy Mask Salesman turns Link back to a Hylian, leaving a mask behind to let him turn back to the Deku Scrub whenever he wants. Link now must awaken the four giants in the four compass directions to prevent the Moon from falling, and must repeat the same 3 days over and over until he can awaken them. After saving the Deku Princess and removing the poison from the Southern Swamp, bringing the Snowhead Region to spring, saving the Zora eggs and clearing the fog from Great Bay, and bringing peace to souls in Ikana Canyon, Link stops the Moon from crashing into Termina, but the mask the Skull Kid was wearing, called Majora's Mask, takes over the Moon itself. Link is drawn into the moon, where he defeats Majora's Mask in all of its forms. Link then leaves everyone behind to return to Hyrule and continue his search for Navi.

Theory
Zelda fans have theorized that the Link in this game is actually dead and Termina is his purgatory until he accepts his death and moves on along with the friends he had made from when he was alive, hence the name "Termina" as in Terminal. |Why it could be true: in the game after Link falls into the abyss chasing after Skull Kid, Skull Kid tells him that since Epona wouldn't listen to him, he decided to "get rid of it," meaning he killed Link's horse, and the horse you meet in the game is her spirit along with Link's. Also, the characters you meet in the game are identical to the ones in Ocarina of Time, and during your journey when you meet the Deku King from Deku Palace, Darmani from Snowhead, Mikau from Great Bay, and Pamela's dad from Ikana Canyon, all of them go though what is called the "Kubler-ross Model of Grief" which causes anyone who has died to go though five emotional stages: Denial, Anger, Bargaining, Depression and Acceptance. When you enter Clocktown, everyone there is in denial when it comes to a giant moon that's going to destroy everyone in its path in 3 days, at the Deku Palace, the King's daughter's been kidnapped and he's so angry that he's lashing out at anyone who gets in his way and is going to torture and even kill an innocent monkey that's wrongly accused of kidnapping the Princess. When Link reaches Snowhead, he meets up with the Goron spirit Darmani who tries to make a deal with Link to have him use his magic to bring him back to life once more, which leads to the 3rd stage, bargaining. Sadly, Darmani realized that he's dead and can't be brought back with Link's magic and goes though the 4th stage, depression. After Link battles his way though the valley of death facing the other three stages, he travels to Ikana Canyon and heads straight into Stone Tower Temple located in the Heavens where Link receives the Light Arrows and goes though the last stage, Acceptance. (coincidence?) Soon after Link goes though all the five stages and receives the arrows, he defeats Majora's Mask then leaves in his search for Navi... or maybe he has finally accepted the fact that he's dead and moves on to the afterlife? It's possible because as you play though Twilight Princess, you meet this mysterious person named Shad who is left handed like Link, and in Ocarina of Time one of the Kokiri children state that "those who get lost in the woods are doomed to become Stalfos." Shad also said in quote: "Although I accepted life as the hero, I could not convey the lessons of that life to those who came after. At last, I have eased my regrets." Another statement: "Believe in your strengths..." which mirrors from what the Happy Mask Salesmen's advice given to you in Majora's Mask. Could it be that Link did die, or got lost in the woods doomed to become a Stalfos?
