Despite the dungeon item being the Hover Boots, they are not recommended for this battle. The drum is floating in a sea of poison, so you'll have to jump back on as quick as possible should you be cast off.

The battle takes place on an extremely large bongo (hence the name Bongo Bongo) deep below the Shadow Temple. During the battle only Bongo Bongo's hands are visible without the use of the Lens of Truth. Also during the battle he beats his drum in a repetitive pattern with every forth beat bouncing Link up making it difficult to shoot the bow if not Z-Targetting. There are 7 attacks that Bongo Bongo utilizes that are predictable for the most part.
This boss attacks by using two hands with generic, predictable punching. His fastest attack is the swiping move, which is hard to avoid sometimes. The best way is to simply hold R to duck, without targeting. The rest of the attacks are generally easily avoided by simply rolling.
Attacks
There are 7 attacks that Bongo Bongo utilizes that are predictable for the most part. If you pay attention to these attacks and react accordingly you will come out of the battle with minimal damage.

Side swipe- Bongo Bongo slides his hand just above the bongo. Does one heart worth of damage and is only dodgeable by taking of Z-Target and ducking with R. The rest of the attacks can amost always be avoided by rolling.
The object of the battle is to stun both hands, to make Bongo Bongo vulnerable. The most effective item to use is the Fairy Bow, but Link can also use his sword, the Longshot, or Megaton Hammer. It's possible to attack the hands while they're in the middle of attacking you, but some attacks are invulnerable, so it's easier to attack the stationary hand. Here's the two best methods I've found to attacking the hands.

Punch- Bongo Bongo balls his hand up in a fist and punches at you. Does one heart damage.
Stand far back so you can see both hands. Target and shoot one hand with an arrow. Dodge the other when it attacks, and if it's next to you for a second, such as after slamming the ground, stab it with your sword. Otherwise, target that one, and shoot it when it goes back to its starting position before it attacks again.

Slam- Bongo Bongo holds his hand above you and tries to crush you by slamming it down on you. Does two heart damage.
Alternatively, wait for one hand to attack. Run straight for the other hand that's not moving and smack it with your sword. Quickly turn and move to where the opposing hand will return to. Smack it as soon as it comes back to its original position.

Clap- Bongo Bongo claps with you between his hands. Does two hearts damage
Once both hands have been stunned, use the Lens of Truth to see Bongo Bongo. He'll now open his eyes and rush towards you, with hands on either sides. Hit his open eye to stun him, with the Fairy Bow once again being the most effective weapon. Repeat this process until Bongo Bongo has been defeated.

Grab- Bong bongo swings his hand acrost the drum and grabs you squeezing the life out of you then throws you off the drum. Press A or B to get out of his hand. Does Two hearts damage.
Trivia
*If Link has the Ice Arrows, he can shoot one of the hands, causing it to freeze. The other hand then tries to break the ice off the frozen hand, making it vulnerable to Link's attacks.

Charge- Bongo Bongo holds both fists in front of him and tries to ram you off the drum. This is one of the only two ways his eyes will open. Does three hearts damage.

Stratagies
references
There are three main strategies used to defeat Bongo Bongo.

Strategy 1
Ocarina of Time Bosses
The fist of the three strategies is to use your fairy bow. The easiest way to do this strategy is to Z-Target whichever hand he is not attacking with and shoot it. During most of his attacks the hand attacking is invulnerable and the one not attacking is vulnerable and you can shoot this one. Although, hen he claps you don't have to be picky just shoot one before he claps.

Strategy 2
The next Strategy is using the sword. All you have to do is when he attacks run to the hand that isn't attacking slash it then run to where the other hand is returns to and slash it.

Strategy 3
The last strategy is fairly simple. If you have the Ice Arrows, shoot one of the hands causing it to freeze, the other hand will then try to break the ice off the frozen hand and his eye will open and you can shoot it.

Once Both Hands Are Stunned...
Once both hands are stunned Bongo Bongo will proceed to use the Charge attack, when this happens equip the Lens of Truth and do one of two things. Either shoot his eye with an arrow or do a spin attack when the fists are on both sides of you.( Although you do not need the Lens of Truth it is recommended unless you know exactly where to shoot.) After Bongo Bongo is down slash away with the Sword.

Bongo Bongo
Boss of the Shadow Temple,
revived from the well. Look at it
with the eye of truth!

The battle takes place on a very large bongo drum, deep below the Shadow Temple. Bongo Bongo can be one of the hardest bosses in the game as his attacks do quite a lot of damage and are harder to avoid than most other bosses. A couple fairies are recommended for this battle. Despite the dungeon item being the Hover Boots, they are not recommended for this battle. The drum is floating in a sea of poison, so you'll have to jump back on as quick as possible should you be cast off.

This boss attacks by using two hands with generic, predictable punching. His fastest attack is the swiping move, which is hard to avoid sometimes. The best way is to simply hold R to duck, without targeting. The rest of the attacks are generally easily avoided by simply rolling.

Alternatively, wait for one hand to attack. Run straight for the other hand that's not moving and smack it with your sword. Quickly turn and move to where the opposing hand will return to. Smack it as soon as it comes back to its original position.

Trivia

 • If Link has the Ice Arrows, he can shoot one of the hands, causing it to freeze. The other hand then tries to break the ice off the frozen hand, making it vulnerable to Link's attacks.
