Lake Hylia is the source of water for Hyrule in neither Ocarina of Time or Twilight Princess. In OoT, Zora's Fountain is the source of water which flows through Zora's Domain, along the border of Hyrule field, Through castle town (aquaduct system) out the other side of the castle, on to Gerudo Gorge, and finally ending in lake Hylia. Not to get too bogged down in semantics, but while it may be the same body of water as the source fountain, the river actually supplies all of Hyrule, and the lake only serves the temple, laboratory, and fishing pond. The same goes for Twilight Princess where as the source of water flows from Zora's Domain (once unfrozen) then down the mountain to castle town and out of castle town through an underground river ending in lake Hylia.

Simply put Lake Hylia is the point to which all water flows in Hyrule. It is not the source of Hyrule's water.
