In order to get the Flippers in Minish Cap, Link needs to complete the miniquest to get the three books and return them to the Library. Link can climb the books to get to the Minish here and he will drop you down into a cave like area. Navigate your way to the Flippers. Like in previous games, the Flippers will allow Link to swim in water as well as dive down for some secret Rupees or Hearts.

A Link Between Worlds
The Flippers in A Link Between Worlds, called Zora's Flippers, are given to Link by the Zora Queen after returning her Smooth Gem.  The function exactly the same as in A Link to the Past, giving you the ability to swim in water.  You can dive using A and you can swim faster using B.  Unlike a Link to the Past, Link does not have to find a dock to jump back onto land.
