Spoiler Some Questions About Skyward Sword's Ending.

I just beat the game, AND I LOVED IT! It shows How Ganondorf is the Incarnation of Demises Hatred, that Link is forever cursed to fight Ganon, and or said hatred, the original Zelda (Zelda II is a filthy liar), And the creation of the Master Sword and Hyrule. But some questions about the land, like Is where Master Sword Lays the new Temple of Time, while the one in the desert was just forgot about? And Faron Woods becomes Lost Woods with Kokiri Forest in it and stuff Im guessing, But why is the New Temple of Time There? Could someone please explain the areas to me please? Did it just advance over time or... what?

Well, the Sacred Grove was in Faron Woods in TP and the Master Sword laid there. It was suggested that the Sacred Grove was the OoT Temple of Time while the old Temple of Time just became In-Name-Only since the Time Gear was broken.
