As per speedrunning (SpeedDemoArchive) rules, 100% completion does not include all chests in the game, and only requires the highest upgrade of each item.

I think the main chests need to be collected- the overworld ones and dungeon items, maps and compasses. If you mean those little chests containing rupees or hearts then nah, I don't count those.
