Remember, there was only one red loftwing. Mabey It was after the living red loftwing dies a new one is born. Perhaps the Deku's somehow found the Lloftwings and saw the red one as very special so the deku princes where a dress to resemble the red loftwing.:S

I don't think there's any significance. The Loftwings are based on a real bird, and the color scheme for Link's Loftwing was probably directly related to the red bird on the Hylian Shield.
