In Ocarina of Time, the Silver Rupee is used as a challenge in dungeons. Certain dungeons require Link to collect all the Silver Rupees in a room to unlock a hidden area or locked area.

In The Wind Waker, the Silver Rupee is worth 200 Rupees making it the most valuable Rupee in the game.
Twilight Princess
In Twilight Princess, the Silver Rupee is worth 200 Rupees making it the most valuable Rupee in the game. An easy way to get an infinite source of Silver Rupees in Twilight Princess is to first collect all 60 Poe Souls, and then give them to Jovani. He thanks Link and gives him a Silver Rupee. Exit his house, re-enter it, and speak to Gengle, Jovani's cat, who gives Link a Silver Rupee. This can be done unlimited times.
