In Ocarina of Time, Link can find a total of 13 Fairy Fountains. Six of which are Great Fairy Fountains. Only the first two Great Fairy Fountains are required to complete the quest, while the remainder of the fountains will allow Link to acquire some upgrades and new abilities. At any point during his quest, Link can revisit a Great Fairy Fountain to fill up both his Life and Magic Meter.
The seven regular fairy fountains are filled with fairies that Link can use to heal up, or capture them into an Empty Bottle for later use.
Great Fairy Locations
Location: Death Mountain Trail
Conditions: Acquire Bombs
Reward: The Magic Meter and Spin Attack
Located at the very peak of the Death Mountain Trail. Link will need to have acquired the Bombs from Dodongo's Cavern in order to scale Death Mountain. Right next to Kaepora Gaebora, there is a wall that can be blasted open with a Bomb and inside is the Great Fairy. The Great Fairy will teach you the Spin Attack ability and in the process grant you the Magic Meter. This is a required Great Fairy as you will need magic to use the required magic-based weapons that are later acquired.
Location: Hyrule Castle
Conditions: Acquire Bombs (Past)
Reward: Din's Fire
Located on the pathway leading to Hyrule Castle. Reach this area from the Market and then climb up the nearby vines. Reward: Magic Meter Upgrade
After acquiring the Megaton Hammer from the Fire Temple, make your way to the west end of the Death Mountain Crater. Here you will find a series of large rocks that can be broken up by using the Megaton Hammer. Walk inside to find the Great Fairy Fountain. The reward is an upgraded Magic Meter, which will double the capacity of magic that Link can have at any given time.
Location: Desert Colossus
Conditions: Lens of Truth
Reward: Nayru's Love
When you first arrive at the Desert Colossus, if you follow the wall on the north side, you'll find a pair of Palm Trees with a cracked wall. Blast it open and head inside to find the Great Fairy Fountain. The reward is Nayru's Love, which will temporarily create a barrier around Link, preventing him from taking any damage for a period of time.
Location: Outside Ganon's Castle
Conditions: Golden Gauntlets
Reward: Defense Upgrade
In the area just outside of Ganon's Castle, if you walk to the far end, you'll find a massive pillar right up against the wall. After acquiring the Golden Gauntlets from within Ganon's Castle, Link will have the ability to remove this large pillar, allowing access to the Great Fairy Fountain. The reward here is an upgrade to Link's Defense, which causes Link to take half the amount of damage from all attacks, which basically doubles the amount of health Link has.
Fairy Fountains
Location: Sacred Forest Meadow
Conditions: None
Once you reach the staircase within the Sacred Forest Meadow that leads up to Saria and the Forest Temple, you can turn around to find a ladder. Climb up and there is a small area in the center of the maze that has a hole. Drop down inside to find the Fairy Fountain.
Location: Kakariko Village Graveyard
Conditions: Acquire Bombs
In the Kakariko Village Graveyard, there is a grave in the first row that has some flowers in front of it. Pull it back and drop into the hole beneath the grave. There is a treasure chest that contains a Piece of Heart, and behind it there is a wall that can be blown up with a Bomb. Blast it open and round the corner to find the Fairy Fountain.
Location: Hyrule Field
Conditions: Acquire Bombs
Found at the far northwest corner of Hyrule Field. Make your way and cross the small stream of water in this location and you'll find an enemy Peahat. Nearby there is a lone boulder that can be blown up with some bombs. Drop down into the hole to find the Fairy Fountain.
Location: Zora's River
Conditions: Acquire Bombs
Found along the south-central portion of Zora's River, on the higher ledge. As a child, you can reach this area by grabbing a Cucco at the entrance of Zora's River, and bringing it all the way to the east end of the river. You'll have to toss the Cucco up ahead, climb up platforms, and then grab the Cucco once again. Once you pass the main part of Zora's River, just before the bridge, Turn back and face to the west right where the water splits off in two directions. Use the Cucco to follow the water that floats directly to the west and try to land on the nearby ledge. Climb up the ladder here to get to the top of Zora's River, where you'll find a boulder surrounded by small rocks. Blow it up and drop down to find the Fairy Fountain.
Location: Gerudo's Fortress
Conditions: Song of Storms
While traveling through the various tunnels at the Gerudo's Fortress, there is an area on the ground level where there are two entrances and a series of wooden crates. If you walk near the wooden crates on the right side, the Shard of Agony will begin to chime. Play the Song of Storms to create a small hole and drop down to find the Fairy Fountain.
Location: Desert Colossus
Conditions: Song of Storms
Walk over to the south end of the Desert Colossus, where you will find a dried up pond. Navi will fly over to a nearby rock and turn green. Stand on this rock and play the Song of Storms, causing water to fill the Oasis, and making a bunch of fairies appear.
Location: Zora's Domain
Conditions: Song of Storms
Right when you enter Zora's Domain, jump off the ledge to the left to land in the water or on top of the ice. Stand on the small island here and play the Song of Storms, causing a small hole to appear. Drop down to find the Fairy Fountain.
