The Minish Cap
In The Minish Cap, cats roam in Hyrule Town. When Link is in his Minish form, the cats attempt to attack him. There is a cat on the bridge which fuses Kinstones with Link if he is in his Minish form.
Twilight Princess
In Twilight Princess, the cats' main purpose is to provide Link with hints while he is in Wolf Form. While in Hylian form, they follow Link in groups and can be picked up and carried.
