When Link initially receives his Energy Cell, it has three Energy Wells. More can be obtained from the Crystal Refinery on Great Sky Island near Nachoyah Shrine, run by a Steward Construct at a cost of 100 Crystallized Charges per Energy Well. (Large Crystallized Charges are the equivalent of 20 standard Crystallized Charges, while Huge Crystallized Charges are effectively equal to 100).
