In the Adventure of Link, the "very first Zelda" is awakened at the end, although the "current Zelda" is still alive. This introduces 2 Zeldas into the same time period while Ganon's "revival" is prevented - he's not dead though, he is still trapped in the Sacred Realm with the triforce.
What then happens is that the "original Zelda" is exiled from the kingdom after she tries to reclaim her throne.
She eventually regains her strength, and then plots vengeance against the "current Zelda". Disguised as Agahnim (similar to how other Zeldas have disguised as males like Sheik), she travels back to Hyrule and then uses her powers to take out the king and anyone else who supports him (such as Link's uncle and the sage's descendants).
Once in control of Hyrule, she reopens the sealed Sacred Realm. How else would this Agahnim person know about all of this and especially how to do this unless it was someone with "inside information" - like Zelda would have?
In the sacred realm, she finds her old enemy Ganon, who had put her to sleep for all those years, and destroys him. However, now that she has so much hatred and vengeance in her heart she actually turns into a beast like Ganon upon claiming the triforce for herself, and goes so far as to assume his name (or perhaps she is mistakenly called Ganon even though she is not actually him, but rather a beast similar to him).
This leads to the events in A Link To The Past where Ganon and Agahnim claim to be "alter-egos" of each other, even though there is no way that Ganon could be in the light world to pose as Agahnim while he was sealed in the sacred realm, as the ending to AoL and ALTTP's prologue AND manual indicates is the case. Therefore, this Agahnim person (aka "original Zelda") must have done something to become Ganon, rather than the other way around (because it's not possible for Ganon to become Agahnim).
