I actually liked a lot of the side-quests in Skyward Sword. The mini-games in that game are great also.
Well, my favorite side-quest is the "Secondary side-quest" from Majoras Mask. It's the one on Romani farm with "Them" and the following (Escort Cremia, play the ballad of the Windfish in the Milk bar)

My favorite side quest was the mask selling in Ocarina Of Time. Some other good ones were the Biggoron Sword run and photo session in Wind Waker.

I liked all the Gratitude Crystal side quests from SS. Helping people made me feel good... and the weird demon dude gave me stuff.
