There are several weapons that Link can upgrade throughout the game. Here is a list of the weapons that can be upgraded, and how you can do it.

Arrow Capacity
When Link first gets the Bow and Arrow he can hold a maximum of 30 arrows. This can be upgraded all the way to 70 arrows. Go to the Pond of Happiness which is located in South-east of Hyrule, in Lake Hylia. It is a small island that has a cave on it. Go inside and go to the pond. It will ask if you would like to throw in rupees. Throw in the bigger amount. It will say that you will have good luck or bad luck. Wait about 20 seconds and go to the pond again and throw in some more rupees. Once the total reaches 100 rupees, a fairy will come up and ask if you would like to upgrade arrows or bombs. It will upgrade a little but, but you can keep upgrading until you reach 70 arrows.

Bomb Capacity
When Link first gets the Bombs he can hold a maximum of 10 Bombs. This can be upgraded all the way to 50 Bombs. It will upgrade a little but, but you can keep upgrading until you reach 50 bombs.

Magic Meter
In the small area just east of Kakariko Village, where Link gets his sword tempered. There is a cave and then there is a hole next to it. Go up the stairs, use your hammer to pound the peg and then jump down into the hole. You will be in a room that has two doors, go into the top one. There is a green figure that has a little bowl. Sprinkle some magic powder on it and a bat will come out and cast a spell at you, that will make only half of your magic waste when you use it. The bat makes it seems like hes hurting you, but hes helping you.

Swords
White Sword - The White Sword is given to Link by his uncle when he finds him in Hyrule Castle.
Master Sword - The Master Sword is located at the far north-west of the Lost Woods. Once Link gets all three pendents, he can go and get the Master Sword. This item is required to beat the game.
Tempered Sword - The Tempered Sword is located just East of Kakariko Village. In the dark go to the area where the Library was in the Light World. There should be a frog there. Lift up the boulders and talk with him and he will follow you. Go right, and then up into the Village of Outcasts. Turn to the right once you get into the Village of Outcasts. Lift up the boulders and head up, you will see a house that is a wreck. Use your mirror and go back to the Light World. The frog should turn human. Go into the house and unite him and with his brother. Leave the house and go back in, and ask them to temper your sword, and they will for 10 rupees. They will take it from you, so leave the area and wonder off for about 5 minutes and come back to get your sword.
Golden Sword - The Golden Sword is located in the Pyramid of Power. There is a spot in the Pyramid that can only be blown up by the Super Bomb. Go to the Bomb Shop, which is where Link's house was in the Light World. After beating the sixth crystal, the Super Bomb will be up for sale. Buy it and walk the bomb over to the Pyramid and blow up the big hole. Go inside and there will be a fountain. It will ask if you would like to throw an item in. When it asks, throw in your Sword, and in return you will recieve the Golden Sword.

Sheilds
Uncles Sheild - Your uncle's sheild is give to Link by his uncle when he finds him in Hyrule Castle.
Fire Sheild - Link can get the Fire Sheild two different ways. It is sold in a shop in the Dark World, but the free way to get it is by getting it right after you get the flippers. Once you get the Flippers and leave Zora's Waterfall. There is a small waterfall located at the top-left of the area just outside of Zora's Waterfall. Swim into the waterfall and it will take you to a fountain. It will ask you to throw something in. Throw in your uncles sheild and in return the Fairy will give you the Fire Sheild.
Mirror Sheild - The Mirror sheild is found inside the Big treasure in Turtle Rock. It is not necessary to beat the game, but it can help out a lot.

Arrows
Bow and Arrow - The Bow and Arrow is found inside the East Palace in the Light World. It is in the big treasure chest.

Go to the Bomb Shop, which is where Link's house was in the Light World. After beating the sixth crystal, the Super Bomb will be up for sale. Buy it and walk the bomb over to the Pyramid and blow up the big hole and go inside. It will ask if you would like to throw an item in. Throw in the Bow and Arrow and in return you will get the Silver Arrows. The Silver Arrows are needed to defeat Ganon.

Boomerangs
Boomerang - The Boomerang is found in Hyrule Castle. Although it is not needed to beat the game it is the most valuable weapon other then the sword.
Red Boomerang - The Red Boomerang has all the same attributes as the regular boomerang except that it travels across the entire screen. Once you get the Flippers and leave Zora's Waterfall. There is a small waterfall located at the top-left of the area just outside of Zora's Waterfall. Swim into the waterfall and it will take you to a fountain. It will ask you to throw something in. Throw in your boomerang and in return the Fairy will give you the Red Boomerang.
