: The temple of Time, Lost Woods, and The Master Sword Theory :

This is a simple time line explanation, as well as a theory regarding the location of the master sword thought the series.
The Temple of Time was built, sometime long long before the first Link or even Ganondorf himself was born. The primary functions of the Temple of Time are to serve as the door to the Sacred Realm, and to house the key to that door, the Master Sword. The Master Sword seems to move around in it's location thought the coarse of the series. I say seems because there is a large possibility that the sword doesn't move at all, and a logical explanation to support that theory.
The Temple of time is situated near the foothills of death mountain, just to the side of Hyrule Castle Town. Within the temple, and behind the Door of Time, lies the room containing the Pedestal of Time which, in turn, holds the Master Sword. The Time line of Zelda can be roughly determined by the surrounding of the master sword, and, more specifically, the state of the Temple of Time. By this method of measurement, the time line of Zelda, excluding the first and second games (Because of their lack of the master sword, i do not know for certain where they would fit in) and certain games that have little or nothing to do with Ganon, the Master Sword or Hyrule, goes like this:
-Ocarina of Time
-Twilight Princess
-A Link to the Past
-Wind Waker
This order has been deduced in direct reference to the Temple of Time. The Temple was built some time before the first chronological Zelda, Ocarina of Time (we know this is the first because Ganondorf was born in this one). The Temple is completely intact, and within it, is the Master Sword, in it's pedestal, the Pedestal of Time. After the events of Ocarina, Link placed the Master Sword back in it's pedestal, with Ganon sealed in the void.
Twilight Princess comes next. As is said, I have deduced this because of the state of the Temple of Time, which, at this point, presumably a few thousand years later, Is still standing but lies in a severe state of ruin, and the land around it has been swallowed up by a deep forest. The Master Sword is just where the first Link left it, In the room (that was once) behind the door of time, still within the pedestal. Hyrule castle has been rebuilt in the center of Hyrule, this is obvious, because if it had remained in its original location, it too would have been engulfed by the forest. Once again, Link returns the Master Sword to the pedestal.
A Link to the Past is next. Hyrule Castle remains in the same place, the center of Hyrule, and the forest around the Temple of Time has now become the Lost Woods (not the same lost woods as in Ocarina of Time, obviously). The Temple of Time lies deep within the forest, in even further ruin. It is ruined to such an extent that only the Pedestal of Time remains. After Link seals Ganon away once again, he returns the sword back to the pedestal.
Wind Waker is obviously the last main quest in the time line. Hyrule Castle has again been rebuilt, but this time, directly over the Pedestal of Time and the Master Sword, which is the place where the Temple of Time once stood. The remains of the Temple of Time are still the sword and the pedestal themselves, but are now surrounded by a room of the new hyrule castle closely resembling the original housing of the sword. After Hyrule's flooding, the sword was locked beneath the sea for Milena until the first Link's descendant, the Link from windwaker, removed it. This game presents an undeniable finality to the series; The Master Sword has not been returned to the pedestal, and instead has been planted in Ganon's skull, sealing him away in a new and rather more permanent way, and Hyrule itself is washed away by the sea.
Some people would discount my theory by saying the Sword was just moved to a new location. This cannot be true, because only the chosen heroes, one of Link's descendants, can remove it from the pedestal. This is fully supported by the lines engraved on the Pedestal of Time:
"The Hero's triumph on Cataclysm's Eve
Wins three symbols of virtue.
The Master Sword he will then retrieve,
Keeping the Knights' line true."
And Thusly, The only person who can remove the sword to move it would be Link (including his descendants).
So, based on all of this, the Master Sword does not move, but it's surroundings only change.
